backing up Mental Case
Before iCloud syncing, I would just save the library file on a USB drive. Then if I had to reinstall Mental Case I would just copy and paste in that file after the reinstall to restore both my cards and scheduling.
Do I now need to save a copy of this Ubiquity file or any other files to keep iCloud happy?
Of course, I could just delete it and sync up again as I just did per your instructions to solve a problem. But if everything is going well at some point with Mental Case and I hope to maintain that with a reinstall (or a time machine restore), I'm wondering how to handle it.
I'm thinking about using Time Machine to go back to a previous system setup

You backup your whole library just as before. Just copy the folder
~/Library/Containers/com.mentalfaculty.mentalcase.mac
Restoring will likely not work with the sync.
You can't really backup the sync state, so if you ever do have to restore, best to completely reset by turning off sync on all devices, replace cloud data, and turn on one device at a time.
