Why can I only sync Public sessions
I have made study cards I wish to keep private, but study on my
Ipad. When I try syncing, it will only allow the ones that are
public from flashcardexchange.com
Is there a way around this?

You can use Command ⌘ instead of Control ^ on Mac

You an make them public for a few minutes, download them, and then make them private again.
Not ideal, but maybe acceptable depending on what the cards are.

I tried that and once I turned them back to private, it removed them from the library.

No, that could not be. There must have been another reason they disappeared from the library.
Once they are downloaded, there is not more communication with flashcard exchange, so the app does not check if they are private.
Please try again, and see.
